A full server backup (as can be configured on that screen) will contain your configuration etc. Only items that are server-specific such as hostnames and IPs are not included in the full sever backup.

Note, when you select to store backups on a remote server via FTP, the user interface does say accounts only. This means only account data (websites, MySQL, mail etc.) will be backed up when you select this method. Server-wide configurations would not be backed up with this method.
