There isn't any cpanel.config file on my server.
There isn't any "var" or "usr/cpanel" directory too.
But i can log into Cpanel and i never see any error about Cpanel configuration problem. AFAIK if there are any problem with cpanel.config , i must cant login to cpanel.
I see some problem like this before when i want to check out my SSH port and there was not any "usr/ssh" directory.

You will need to SSH into the server as root to see /var and /usr/local/cpanel as well as edit cpanel.config directly.
It is unlikely you are missing your entire /var/ directory as that would result in very many errors.
