MySQL 5.1 STABLE was released more than a year ago, and cPanel STABLE branch still does not support it (same with MySQL 5.0 last 4 releases)

MySQL version 5.1 is supported as of cPanel version 11.25 that is available in the RELEASE, CURRENT, and EDGE build trees and availability is forthcoming in the cPanel STABLE build tree.

For additional details about upgrading MySQL using cPanel 11.25 I recommend to also review our official release notes in section "2.5. MySQL Upgrade" (~ page 17 of the PDF document). cPanel Release Notes

The upgrade may be performed via the following menu path in WHM:
WHM: Main >> Software >> MySQL Upgrade
