Are you referring to the remote backup functionality in WHM which currently only backs up MySQL databases associated with cPanel accounts when you select to use the Remote FTP backup option?

Basically, what this means is your users' databases are backed up. However, system databases, like the database used to store Horde information, is not backed up.
