All index files affected with Malware, how to clean it ?

Hello,

One of our server was affected by a malware attack yesterday, all the index files on the server have been affected by a malware code which was injected at the bottom of the page. I tried using the sed and the find commands to remove and delete the code but it gives the errors. I have tried every possible way to clean but the find command or even the sed would keep giving syntax errors.
Please help me to find a way to remove this code, any script or command that can replace or delete this code would be appreciated.
