When I'am trying to add my first domain in the WHM 9.9.9, I see an error:
Sorry, that domain is already setup (remove it from httpd.conf?)
I am absolutely sure, that there is nothing about it in httpd.conf.
What should I do?

make sure it is not in your httpd.conf
and check your /etc/valiases/ folder for it
