email security multiple domains

We run a few domains through WHM manager and when an email account gets kicked out of one domain eg wrong password three times it kicks the whole WHM and all domain emails out can this be seperated so it only effects the domain the email corresponds to

Are you referring "kicked out" to being "blocked"? If you have a firewall configured in a way which blocks an IP if you fail to login to email/cpanel/ftp/whm etc, then you won't be able to access anything on the server. Once the IP is blocked, all access to the server is blocked and you will have to remove the IP from the firewall to gain the access.

If you are referring "kicked out" as being logged out, then such issue shouldn't arise. Check the cPanel logs to see if you find anything there.
