Total noob question-Installing

Hi have cpanel/whm and want to know how i install things ie Gameserver etc, do i ftp the file to my new server /ip then it will appear in whm???

my server i s via dediboxes a vps erver (virtual private server)

Any help would be appreciated setting up servers / letting me know what i can do with this
