    Default Migrating account from server running MySql 5.0 to server running 5.1

    Will I run into any issues in this scenario? Or will the migration be entirely seemless?

    This is cpanel server -> cpanel server.

    Normally, the migration should be all right in a MySQL 5.0 to 5.1 change, but you might want to migrate a few test accounts to check that everything is functioning properly. You would also want to comment out any limits on MySQL in /etc/my.cnf during the transfer process to ensure you don't reach any limits during MySQL database packaging.
