Where to change the command line?

I need to change a command line for a Enemy Territory server (etmain => noquarter, server.cfg => noquarter.cfg). How can I do this?
I checked whm, i found "start.sh," edited it (obviously restarted the server) and it did not do anything.

Right now the command line is generated dynamically based on limits and config options. In WHM you can append command line options if you want. Let me know if that doesn't let you do what you need.

Ah thanks, I didn't see that until looking at the options in the game config options in whm.
