How can I have the email deleted on the cPanel server once it's on my computer?
Is Thunderbird configured to check your e-mail account via IMAP, or via POP?
If using IMAP, there will always be a copy on the server, but if using POP then the mail client could be configured to save a copy on the server or remove after downloading.

According to the above documentation for Thunderbird:
Thunderbird doesn't leave a copy on the POP server when it downloads a new message. Check "Tools -> Account Settings -> Server Settings -> Leave messages on server" if you want to be able to access your mail using either Thunderbird or a browser. You may want to set the number of days it keeps a copy to avoid filling up your webmail mailbox
