Addon Domains don't always appear in Add Mail Account Screen

We have a user who has 8 or 9 domains in his account. They were all added using the &Addon Domains&. Unfortunately, something happened and now, only 2 of the domains show up when he tries to create a mail account. Everything else shows up as:

subdomain.maindomain.com

Which is not good. Is there some place I can go to fix this? Is there a fix script?

All the domains still work properly, he just cannot setup email accounts for them.

Check /var/cpanel/users/username for the appropriate entry for the addon domain.
