Anomaly with folders

Hello guys!
One user have directory's, where used index off, when you go on url for domains ex. www.your_domains.com/folders2

on the directory we found:

page1.html
page2.html
page3.html

well, if you enter for ssh or ftp, you see:

page1.html
page2.html
page3.html
folder1/
folder2/

The perms is good, the chown is good to.
I see httpd.conf, and document root is ok ex. /home/me/public_html
.htaccess is ok, and i try to remove .htaccess to.

some idea is happened to them?

What happens if you go to:

www.your_domains.com/folders2/folder1

Does it come up, and if you check the Apache logs does it say where it's loading from?

It's possible that the FTP path is not the same as what you're looking at in SSH.
