Apache 2.2 httpd.conf template

I need to make manual changes to my httpd.conf and have them transfer over. For example, I have added rewrite rules to certain virtual hosts that keep getting overwritten when I create a new account. I have also added a few tweaks to keep alive that get overwritten.

How can I make them carry over? It's really annoying to add this stuff every time. I tried this:

/usr/local/cpanel/bin/apache_conf_distiller --update

but it still overwrote my changed httpd.conf
