What Control Panel theme are you using?
I have had this problem in the past with Mojo Mail and IKonboard. Both change the owner of the file so it does not match the customer account. I had to change it from command line.
Can't change file permissions using theme: cPanel X v2.2.5. I'm able to change permissions (CHMOD) using ftp client. Just cant do it from cPanel and file manager.

I've also recently had some clients complain about this same problem.
I can't remember if I fixed this problem with Cpanel's X theme or if it was a custom theme we had created. Check the file:
/usr/local/cpanel/base/frontend/x/files/changeperm.html
And see if you see the line:
cpanel Fileman=
or if it says:
cpanelFileman=
The ones I editted did not have the space. Again, I'm not sure if this was CPanel's X theme or a custom X theme. All of ours are fixed now, so I don't have anything to compare it to.
This is a X theme bug, and the latest was fixed, you will get fixed version if you run Cpanel8.5.4-xxxx-34 above.
In case you want to fix it yourself, sparek-3's recommendation is correct.
