From WHM find > Security Center on left menu then > Apache mod_userdir Tweak
The mod_userdir tweak prevents users from stealing bandwidth by disabling access their websites using host.example.com/~username. When a website is accessed this way, the bandwidth used is attributed to the host's main domain.
Infopro is correct; you will want to ensure the Apache mod_userdir Tweak is enabled and verify that no accounts are excluded from the protection.
Just to help clarify, here is the full menu path in WHM where the protection feature (tweak) can be accessed:
