If you want to 'clean up' all local mail for a domain that you are now using an external mail server for, just delete the email users from within Cpanel. Then remove the domain from /etc/localdomains and add the domain to /etc/remotedomains.

You can also log into Cpanel and set it to use an external mail server by changing the MX record to point to an external mail server. If you do this, still check and make sure the domain is not in /etc/localdomains and IS in /etc/remotedomains.
