FTP backup to another server

Hi, have been trying to run a descent ftp backup system to another server ( and reverse ) it works but because they are backed up to an account, say on one server, to an account named storage1.com, and on other server to storage2.com, they keep copying each other , leading to a ridiculous amount of space used, any one got a better system than this that works well ? ( yes anything would be better than this ! )

There are lot of open source/commercial solutions available.

TBackup, Handy Backup and Amanda to name a few.
