boxtrapper running as one of my users at my server is causing 100% cpu usage. this user is not using boxtrapper at all! If I kill process it comes back. If I restart exim it comes back. I can only change cpu priority to lowest.

Check if the user has enough disk space. We had a similar problem and when we increased the quota the CPU went to normal state.

I have noticed many times that boxtrapper is ccreating issues some times, if you want to remove it then you can do it using below mentioened steps:
Disable boxtrapper from the tweak settings of WHM
Disable boxtrapper from feature manager of WHM
rm -rf /var/cpanel/version/boxtrapper
rm -rf /usr/local/cpanel/bin/boxtrapper*
/scripts/eximup --force
/scripts/mailscannerupdate ( only if mailscanner is installed on the server. Or else, don't do it )
rm -rfv /home/*/etc/.boxtrapp*
rm -rfv /home/*/etc/.boxtrapp*
rm -rfv /home/*/etc/*/.boxtrapp*
rm -rfv /home/*/etc/*/*/boxtrapp*
