Select the version you want to use in Tweak Settings, then click "Update Server Software" in WHM and MySQL will be upgraded. If you upgrade MySQL to a major new release (4.0 -> 4.1 or 4.x -> 5) you'll need to also click on Update Apache in WHM and recompile PHP. This will make sure PHP works with the new version of MySQL you've just installed.

Minor updates 4.0.18 -> 4.0.25 typically don't require an update of PHP.

Just to be safe, you should force install Bundle::DBD::mysql (perl module) via WHM while you are at it.
