Same thing happened to me. If you still need this, I've found a manual way to relink mailboxes to main account.
in /home/accountname/mail do:
ln -s domainname.com/username .username\@domainname_com

We had all sorts of problems including no email service for our clients for over 12 hours and the update was carried out by CPanel themselves.
It also broke the Mailscanner that was running quite happily on our server (installed by configserver.com). We're still running Trustix
Anyone know what else we can run?
Not sure if SpamAssassin checks mail that goes through staticroutes (ie SMTP, not POP3)

Since Neomail was discontinued we have a lot of domains with old email folders like these:
/home/user/.neomail-username
/home/user/mail/inbox.pop
/home/user/mail/neomail-trash
/home/user/mail/saved-messages
/home/user/mail/sent-mail
/home/user/mail/.neomail-trash
What do you think is the best way to clean these files?

I know this thread is old guys but I differ from a server management company on two interesting questions related to mbox / maildir.
Question - How would it be possible that, while fixing exim that won't start, a server tech can accidently turn the system from maildir back to mbox without conversion etc?
The story
1) Mail (with mailscanner - maildir) works fine for months - Exim failed and don't want to restart
2) Contact support company - Fixed and restarted exim
3) No email for 30 hours - Techs checked, tested, removed mailscanner and confirmed everything works fine
4) Found the problem myself - Email system still on maildir but exim delivered mail to INBOX folder instead than the maildir folders so I fixed it by running the maildir conversion to move the mail in inbox to the correct maildir folders.
5) The server support company insist that THEY did not break the system and everything working fine etc but I am sure that I am correct.
a) Stopped to receive any email direct after their tech fixed the exim issue. (After I did the conversion I got over 400 emails, the first of them the email from them that said exim is now fixed and restarted)
b) They created test email account and confirmed with tests that everything works fine but I think that the newly created email account would be a MBOX account and thus working fine while the rest of the email accounts on the server would still be maildir accounts and thus not receiving any emails until I ran the conversion script.
I am no server admin or tech so I cannot say what error would turn mailbox back to mbox hence the question above.
(Important - It worries me a bit as to why exim failed in the first place and while the first mail I received from the techs sort of "proof" that something they did caused the backwards conversion it's also possible that something else such as an automatic update caused this - Since exim failed I would not receive any mail at all, and after the tech restarted exim their email would be the first to land in the inbox instead of maildir folders)

Since switching to "maildir" I ma now unable to use the main email address to subscribe to folders in all the email addresses set up, has this feature been removed? can it be restored?
What I used to do was subscribe to all email account SPAM folders, but these are no longer avaiable to subscribe to.

I went thru the conversion and afterwards noticed that all user-created folders in SquirrelMail were gone along with the messages stored in them.
Well, it turned out that the folders were simply unsubscribed. If you click the Folders link and subscribe to the folders again, they'll show up on the folders list just fine.
Not a big deal, but I got some tickets from terrified customers asking why their email had been lost. You may want to post it in your knowledge base or let your customers know.
