Incorrect quota on CPANEL by adding files through php progra

For a few month ago, my server is incorrect quota on CPANEL. When my programmer use PHP programme to add files through internet explorer, there is no change in CPANEL quota system. My client complainted me to fix this problem shortly.

Although I use &/scripts/fixquotas& to fix the problem, it is still the problem.

Do anybody can help me to solve the problem?

Make sure the files are owned by his username.
