I've run into the same re-occuring issue and nothing seems to help. There is a thread here somewhere suggesting manually resetting the mysql root password which didn't seem to help. Every few days, I wake up to all clients on a particular server receiving the same error as you. What fixes it for me is simply /scripts/updated amazingly enough and now have a cron running that every morning.

btw. I wouldn't recommend changing the root pass within the phpadmin config unless you absolutely need to.

Fixed by running
/usr/local/cpanel/bin/updatephpmyadmin
Our servers use remote mysql.
