Restore from primary hard drive crash

My primary hard drive crashed and the server is up and running. I have full server backups on the /backup drive.

I know how to restore individual sites and even multiple sites but what is the best way to restore all of the other configuration files? I see all the config files in the dirs directory and files directory. How do I restore these files? What order do I restore them in? When do I restore them, before restoring all the sites or after?
