    Default scripts? updateuserdomains?

I dont understand what the "scripts folder" is. The faq is very vague.

When I create new accounts, they do not show up. I know that I need to do something with the script folder, but I dont know where that is or how to use it.

Search is your friend. The scripts directory holds a lot of useful cpanel scripts. You do not need to do anything in scripts for accounts to show up. Try doing a search on scripts and there is a listing of what each one does.
