Default Security - JSP / Servlet

I finally got Tomcat operating like it should, but now have the ever important security question. It appears tomcat runs as root on my system and any user can mess with any file on the system.

What are all of you doing for security? Any advice would be appreciated. I would prefer to make it so my customers cannot trample on each other's files.

    Thanks
