Separate error log for individual domains

Will it break cPanel / WHM, if I configure my apache to use separate error log for individual domains?

Apache has nothing to do with cPanel/WHM. Apache is only used for client websites. You cannot make direct changes to httpd.conf. You should make changes to Virtual host template located under /var/cpanel/templates.
