I looked in the /root/cpanel3-skel but there's no reference to the /home/user/tmp directory that's automatically created. I've looked high and low, but I can't figure out where this /home/user/tmp skeleton is located. Can anyone shed light on this?

There is no skeleton for it. cPanel automatically creates it during the account creation process.
How can I change the account creation process to use a symbolic link for /home/user/tmp/urchin to /usr/local/urchin

YOur safest option is to use one of the post account creation hooks to automatically create the symlink. http://www.cpanel.net/support/docs/hooks.htm
