I suppose it would be more correct in theory but I would hate to deal with a manual restore of databases through hundreds of users that way. Sure you can run scripts and place it, etc... But, I prefer zipping up the /var/mysql directory as a whole and dump it on another server for a move or backup. The same holds true for cpanel settings.
I am sure there are many other reasons but that horror just went through my mind when I read your post.
Also when the database size increases, the quota issues will occur regularly.
