unable to determine main domain

When I truncate an account I get the following:

Updating ftp passwords for all users
Warning: Unable to determine account's main domain. Skipping vhosts password update for this user.
Ftp password files updated.
Ftp vhost passwords synced

Any ideas on what this means or how to fix?

OK, I got the same message when deleting another account.

I also now notice that this account is not listed at all in the account list, but the domain web site works. I can login to cpanel but get some error messages:

Welcome yourdomain.com!
[an error occurred while processing this directive] [an error occurred while processing this directive]
in the mysql section: Sorry, your Cpanel Config file is missing your dns info. / unlimited

I also noticed this account is not getting backed up in the nightly backups.

Does anyone know what I can do to fix this account?

Here is what I believed may have happened: This account stopped hosting with me, but I figured it was a matter of time when they would be back. So, I deleted their DNS zone but left the account alone. I then manually re-created the DNS zone when they came back. Could that have messed this up?
