If you wish to downgrade Mysql to 4.x, you can do that from Tweak Settings in WHM. Sometimes upgrading from WHM will not show the lower version of Mysql in WHM. In that case you will have to edit the file /var/cpanel/cpanel.config
But make sure you take the backup of your databases before you downgrade or you will be in trouble.
Also the same issue has been recently discussed few times. Search the forums for more help.
Paste any errors you receive.
Did you recompile apache after your upgrade?

As you say the version in your cpanel.config file is 4.1.1, have you tried /scripts/mysqlup --force ?
If you still face the same problem, you will either have to manually downgrade Mysql to whatever version you wish to downgrade or I will suggest you to ask someone to login to your server and get it check for you.
