WHM not rebooting server and other issues

I've recently had some issues crop up in WHM. It all seemed to run together because a few weeks ago I had recompiled apache and php with easyapache no problem and server status and all worked fine. Then recently I went in to use easyapache and there was an error message. I did a force reload of cpanel and it fixed the problem.
Then I noticed you couldnt get apache status. You get: Failed to receive status information from Apache. I've checked error_log but nothing there. But it gets worse. Now if I try either a forceful or a graceful reboot it says rebooting but that just seems to hang forever. Finally I find that I have to manually click in whm to restart all the services, dns server, http server, so forth. Seems something is corrupted but not sure where to start/look. My skills are just above basic but I'm learning fast.
I'm running the latest build of apache 2.2. Also the latest stable build of cpanel 11.24.4 and whm 11.24.2. The server seems to be working ok otherwise and I have modsec security installed, have run chkrootkit showing it seems to be clean and so forth.
Not sure where to start here and hoping someone more experienced can give me a clue.

I recommend you to change the cPanel update version (if you had RELEASE change it to CURRENT and viceversa) and then force an update:

/scripts/updatenow ; /scripts/upcp ; service cpanel stop ; service cpanel start

Also, recompile again Apache.

Be sure you have enough space on your hard disk before .

Are you running on an openvz VPS ? if so, check /proc/user_beancounters to see if you are exceeding some server values.

Thanks for the response/advice. Tried all that doesn't solve the problem(s). No, also not running a vps. So not really sure what the problem is but bugs me as I like to know everything is doing what it is supposed to. It's not really affecting production but still one thing can always lead to another so I'd like to solve it.

If it is a cPanel bug you should contact cPanel staff to look at it, they are really good doing their job.
