If you are using rvskin, you also need to go to WHM >> RVSkin Manager >> Config >> Add/Remove Features
Did you try to suspend / unsuspend the account ?
Also did you check that the account's encrypted password doesn't begin with "!!" in /etc/shadow ?
Did you check /etc/ftpusers ?
If the user is listed there, remove it, this should fix your issue.
suPHP is certainly not a hassle to maintain. All our shared servers and all our customers's shared servers we manage are configured with suPHP...

If you don't see it in the cpanel interface, you should check the feature lists : WHM >> Feature Manager.
If your sysadmin does not know how to create a cronjob as root, you also may want to consider moving to a more knowledgeable hosting company, lol...
Check that all files are actually owned by the account username. If they are owned by "nobody", for example, they wouldn't count against the...
If you mean the scan for new files that may be used to send emails, I am not sure this is configurable. It is part of upcp, actually.
What you describe looks more like upgrade issues than compatibility issues.
Either way, we've upgraded production servers without any problem...
