You will need to re-build Apache. Simplest way would to do this via WHM under Software > Apache Update.
Not really a backup application but we use rsync on all our transfer/backup needs for both cPanel and non-cPanel systems.
If your host has it set up, cPanel includes webalizer and analog. In addition, there are several others (paid/unpaid) that you can review as well.
Having the same issue on a FreeBSD box; got cPanel support looking at it but reinstalling perl did not correct the issue.
This setup works well when you use a third party DNS service like DNS Made Easy. ;)

Actually I have the MX record pointing to an "A" record, which then points to the exchange servers IP.
