Perl doesn't have to be updated although it depends on what you have installed for rpm dependencies and there are various ways around the issues....
What does your /etc/yum.conf say? It should already exclude perl etc.

nyjimbo, it should only remove the databases with the name of the user not the user_database databases.
Try editing it to (using nano -w /etc/fstab):
none /dev/pts devpts rw,usrquota 0 0
Then restart your vps:
shutdown -r now
