Please paste the output of iostat so we can check the current IO statistics for the server.
If the IO wait is the problem, you should add another drive just for backups.
That should reduce IO wait a lot.
From your post there seem to be a few issues going on, but they all seem related to the permissions on each cpanel account.

cpanel enables mod_rewrite as default, unless you remove it from the compilation options via easyapache it will always be on.
Just as a side note, if you have mailman issues in the future and you don't get enough info from the logs you can increase the level of verbosity...
You need to enable extended logging on exim so you can check where those emails are coming from.
Add this to exim.conf and restart it....
