After setup

After setting up everything I have question: do I setup the main domain as an account in whm so that it has a cp interface and webfiles are in /home/mydomain or do I use the /root/public_html for mydomain in which case I can't access any cp features?
This is a dedicated server running:
WHM 5.0.0
Cpanel 5.0.0-75
RedHat 7.3
