With the latest update that supports NAT, is fully compatible cPanel with Amazon?

Moreover, how cPanel license work? We now use a license per server, but if instances are generated under the same IP ... How would it work?

Your system will still need a public IP address for license verification purposes. While Amazon AWS is not something we offer native support for, the support of NAT should make it easier to configure. There is a blog series that may be of help to you:
