Apache update stops at Executing '/usr/local/cpanel/scripts/enablefileprotect'

After this nothing happens. The sites on server are showing 500 internel error.

Check easy apache logs at /usr/local/cpanel/logs/easy/apache/logs location. You will get detail report about it. As your all the sites are giving 500 error that this issue is related with php handler try changing the php handler or sometime such issue occurs because of apache upgrade.

Yes, please let us know the last few lines from /usr/local/apache/logs/error_log so we have a better idea of what's happening.
