I changed my apache user to "apache", and since then www.domain.com/cpanel and www.domain.com/whm are no longer working, any ideas as to why? Do I need to give certain permisisons to specific files for apache?

    Go on, have a guess
Why did you do that? cPanel is configured to using the nobody user and changing it will break it - there's no need to alter that at all.

Did you remove the Alias for /cpanel in Apache?
