is there a script that will back up all the imporant setting files as well as the users? I know you can back up the users folders and files but what about the system files like like the /var folders, etc.

    Go on, have a guess
Pretty much all you'd need to backup are contained in the cPanel Full Backups configured from within WHM (the system files are stored in the dirs/ and files/ subdirectories of the backup). to be doubly sure you could write a small script to tar up /etc/ too.

Another folder to add would be /root if you have anything special in their as well, like the cpanel-skel directory etc... cPanel's backup script is primarily for backing up any and all client related files, it does not do a full server backup.
