in the WHM I set up the server to back up all the sites, however on having a database crash, I noticed in the extracted files it is not backing up the mysql databases upon reading the limited documentation on this site. I have to somehow select which ones I want to be part of the back up. However, where do I do the selections?

What do you have checked for this option:

Sql Databases (at least per accounts is needed to use the restore feature)
    X Per Accounts Only
X Per Accounts and Entire Mysql Dir Mysql
    X Dir Only
