We are setting up a new backup server, and want to run the ftp on that backup server on a port other than 21. How can we set WHM's backup script to connect to a diffrent ftp port?

If it'll work, the only way you're probably going to do it easily would be to try setting the Ftp Backup Host within the backup configuration to ftp.server.com:1121 replacing with whatever domain/port you use. If that doesn't work, you'll simply have to go through /scripts/cpbackup and use a modified version of that script.
