Bandwidth while in user shell?

    If i setup a client with a shell access and he runs a program that uses bandwidth does that count towards his quota?

    No.

    As it says in the WHM bandwidth monitor:
    This tool logs http,ftp,smtp, and pop3 traffic. This usually accounts for almost all traffic that a normal account with use.
    If you have irc, gameservers, etc servers runnings, you will need to use bandmin or mrtg to track the bandwidth from these as it will not appear here.
