I keep on seeing brkon symbolic links being generated in /etc/httpd like logs;42d37c8b -> ../../var/log/httpd is listed as one. They show up again after I delete them too. Does anyone know if cPanel is doing this or is it something else?

This sounds like a non-cPanel issue, cPanel does not setup /etc/httpd & /var/log/httpd directories at all, all of those files are in /usr/local/cpanel/.
