I use the incremental back up system from cpanel, but we do not need two of the folders to be backed up. Is there a way in the config to block backing up certain folders? I have root access.

    Thanks

    Try the following.

Create cpbackup-exclude.conf in the user's home directory (/home/user-id) to exclude files from a cPanel backup. Only used if you make a complete site back up from cPanel. Each item to skip must be on it’s only line in the file. Directories should not have a trailing slash. Each entry must have the full path to the file or directory.

Also there is rsync '--exclude' option
