I had made a mistake, on a site when installing a StartSSL.com SSL certificate.
No I am unable to delete the certificates in WHM.

When I try I get the following:
File is still referenced in Apache: idmolhosting4u.com.key

Is there a way I can clean up his SSL from the command line?

    I had the same problem.

Log into WHM and go to 'Manage SSL Hosts', then delete the host. Make sure apache has restarted and double check httpd.conf has removed any references to the secure site.

Now try reinstalling the certificate. If that doesn't work, you could try wiping the certificate from /etc/ssl and /home/user/ssl and completely reinstall (make sure you backup the cabundle/csr/key/etc. though).
