Can't get Spamassassin to put spam into the correct folder

I enabled Spamassassin for a customers domain and I also had the system wide option set to allow Spam Box so I have that enabled on this domain. I was under the impression that when I enabled that and added a spam folder to each users mailbox that any emails that spamassassin scored at 5 or higher would go into that users mailbox and into their spam folder.

Whats happening is that the spam is going into the System Accounts mailbox Junk Folder. Every time an email comes in and is tagged as spam it goes to that Junk folder. I want to stop that and have the spam go to the spam folder for each mailbox user.

What is making this happen? I have looked at everything and don't understand why this is doing this.

have the latest version of cPanel

Hello :)

Are any additional filters configured for this account? Do you notice the issue in multiple mail clients or is it isolated to a single application?

Thanks for responding. This customer was just imported from some other host Other domains are working fine on that cpanel server. We decided this morning to move this customer to one of our other networks so the request is moot.

It's possible the domain name was not in the /etc/localdomains file. Thank you for updating us with the outcome.
