On moved/transferred accounts from one server to another the file /usr/local/apache/conf/httpd.conf file will not contain this line for every VirtualHost entry:

    ScriptAlias /cgi-bin/ /home/[USER]/public_html/cgi-bin/

It will contain it for all add-on and sub-domains, but not for the primary entries. To fix it, open the file and search for CustomLog and enter that line right below it.

I had to do it for a whole lot of accounts, but CGI access is back.

Otherwise, it tries to run files out of /usr/local/apache/cgi-bin and you get a 404 error saying the file does not exist.

    I had:
    I changed it to:

    CGI not working after move

Found my own answer. I had forgotten to restart Apache. I restarted and it works fine now.
