Change the port settings of only one domain.

    I know that using 'Tweak settings' I can change the apache port from 80 to 8080 so that I can run Varnish on port 80 and redirect it to port 8080.

    But in my case I have many websites running on my VPS. I need all the sites to continue running on port 80, whereas only one domain domainX needs to run on port 8080.

    I want to know what is the best practice for this in cpanel. I also want the changes to be keep even after restarting the system :)

    I have folders only till the path /usr/local/apache/conf.

    So does that mean I will have to create remaining part of the path or is there something wrong with my current settings?

    You will need to create the directories and files that are described in the documentation. They do not exist on a default cPanel installation. The documentation mentions this:
